The article presents the analysis of the regional market system of the Krasnodar territory, forms the structural transformation of the internal environment regional economies as institutional and economic systems. Based on a synthesis of the results of the analysis of the dominant economic systems in the scientific article the existing methods of structural organization of the economic system of Krasnodar region. Analysis of regional factors of development allowed the authors to conclude that lack of attention to the development of industries with high added value, particularly industry and manufacturing non-agricultural sector, which requires modernization of regional economic systems.
